So I bred this filly a while ago and she is a brown. why? -

The brown comes from her dams side. It is the Agouti gene At is brown. Her sire doesnt have brown in his genes but the dam does. She is het.brown. which means she will pass it on 50% of the time.

I think you're asking because her sire is grullo, that is, black dun, and the dam is chestnut. So you are wondering where did the brown come from?
Let's look at the parents' gene tests and find out.
Sire:
EE aa CC dD gg ff SS pp rbRb WF: Minimal
Dam:
ee AAt CC dd gg ff SstyS PP SpSps LLlp ECA3P+ECA3P+ WF: Large
Explanation:
The sire is homozygous Black (EE) at extension (the name of the black/red gene). So he passed on dominant extension, or Black hair color, to the foal. He is also homozygous recessive Agouti (aa) at the Agouti site, so he passed on that recessive Agouti to the foal. Because the sire has aa to go with his EE, is why his base color is black. If he had had a dominant Agouti gene (A), he would have been bay.
The dam is homozygous Red (ee) at extension, making her a chestnut. She passed on recessive extension to the foal. She also carries both dominant Agouti, A, and the brown allele of Agouti, At. She could have passed on either to her foal, and did, in fact, pass on the Brown allele, At. Coupled with the recessive a gene from the sire, it made the foal Brown. If the foal had inherited the dominant A from his dam, she would have been a Bay.
So, to sum it up, the foal's first two gene sets are Ee aAt, and her base color is brown, which came from her dam.
