Yes horses can only be shown 2x a week. It maybe that a show did not run or took a while run if it needed a larger number of entries. There is no possible way you have entered a single horse a thousand times in just one day.

Whether you want your horses to compete against each other or not is up to you. Once a show has enough horses it will run. In the long run things even themselves out and the benefit of making sure none of your horses will be outweighed by the amount of time you will have to spend entering them. Once you have thousands of show horses it really isn't a viable option.
