I have been away from the game for awhile and when i came back most all my horses have nd2nd2 as genes. What does it mean?

That's what shows when they don't have dun.

What if it showed nd1nd1?

That means they have 2 copies of non dun1. It's not dun, but can give primitive markings and some dillution to the coat.
