Why Did this happen?

I would say it has to do with the uneven breeding quality.
Try to pair with even quality and full pasture bonus (30 days) to help increase the chances of intact foals. :D

I'm glad to see neutered foals, since they get a training advantage and will likely grow to increase my showing bonus. However, I will admit to being disappointed if a neutered foal has the perfect gene set or if the breeding dice shifted so that every foal got neutered.
When I run into a string of neutered foals when doing individual breedings, I sometimes stop breeding for the day and try again later in the season. This will sometime trigger more intact foals. I'm sure there's no magic involved, just different luck on different days.De gustibus non disputandum. "There's no arguing about tastes."
