I'm pretty positive that it doesn't matter when you put the mare in or take her out of the pasture, and that the days keep on "adding".
(example: I put some mares in the pasture at the end of last breeding season as a last minute breeding, and just now checked and they are at 10-15 days "pasture bonus".)

Breeding doesn't reset the count. Just removing them from the pasture. Moving them from pasture to pasture doesn't mess it up, but moving them to the barns will.
