Not exactly the Agouti gene is bay, E/e E/E e/e is the red. Since both parents are not homozygous black its a possibility for them to have chestnut foals. (i take a equine genetics class in collage)

Edit:
A blue roan is just black with roan. And your colt could have just as easily been a Red Roan with his mothers roan (chestnut and roan makes red roan). And i looked his mom is eE not EE. There was no possibility for either parent to make a bay baby, usually all lower case in genetics ( ee, aa) usually means they do not carry that allele.

The colts mom is not Homozygous black.

The bolded eE is not homozygous, that would be EE. The italic e means she is Heterozygous for red.

He is homozygous for red, Homozygous for Bay, Het for tobiano and het for appy and frame and sooty.
